Sub-Voxel Topology Control for Level-Set Surfaces

Active contour models are an efficient, accurate, and robust tool for the segmentation of 2D and 3D image data. In particular, geometric deformable models (GDM) that represent an active contour as the level set of an implicitfunction have proven to be very effective. GDMs, however, do not provide any topology control, i.e. contours maymerge or split arbitrarily and hence change the genus of the reconstructed surface. This behavior is inadequate insettings like the segmentation of organic tissue or other objects whose genus is known beforehand. In this paperwe describe a novel method to overcome this limitation while still preserving the favorable properties of the GDMsetup. We achieve this by adding (sparse) topological information to the volume representation at locations whereit is necessary to locally resolve topological ambiguities. Since the sparse topology information is attached to theedges of the voxel grid, we can reconstruct the interfaces where the deformable surface touches itself at sub-voxelaccuracy. We also demonstrate the efficiency and robustness of our method. [source]


A propensity score approach to correction for bias due to population stratification using genetic and non-genetic factors

Abstract Confounding due to population stratification (PS) arises when differences in both allele and disease frequencies exist in a population of mixed racial/ethnic subpopulations. Genomic control, structured association, principal components analysis (PCA), and multidimensional scaling (MDS) approaches have been proposed to address this bias using genetic markers. However, confounding due to PS can also be due to non-genetic factors. Propensity scores are widely used to address confounding in observational studies but have not been adapted to deal with PS in genetic association studies. We propose a genomic propensity score (GPS) approach to correct for bias due to PS that considers both genetic and non-genetic factors. We compare the GPS method with PCA and MDS using simulation studies. Our results show that GPS can adequately adjust and consistently correct for bias due to PS. Under no/mild, moderate, and severe PS, GPS yielded estimated with bias close to 0 (mean=,0.0044, standard error=0.0087). Under moderate or severe PS, the GPS method consistently outperforms the PCA method in terms of bias, coverage probability (CP), and type I error. Under moderate PS, the GPS method consistently outperforms the MDS method in terms of CP. PCA maintains relatively high power compared to both MDS and GPS methods under the simulated situations. GPS and MDS are comparable in terms of statistical properties such as bias, type I error, and power. The GPS method provides a novel and robust tool for obtaining less-biased estimates of genetic associations that can consider both genetic and non-genetic factors. Genet. Quantifying diffuse pathways for overland flow between the roads and streams of the mountain ash forests of central Victoria Australia

Abstract Limiting connectivity between road runoff sources and stream networks is crucial for preservation of water quality in forested environments. Where flow is non-eroding, the length of hillslope available to accommodate volumes of discharged water is the key to restricting connectivity. Hairsine et al. (2002, Hydrological Processes16: 2311,2327) proposed a probabilistic model of diffuse overland flow that predicted the hillslope lengths required to infiltrate road discharge, based on the concept of volume to breakthrough (Vbt). This paper extends this analysis to a different forest environment with the aim of testing the portability of the Hairsine et al. (2002) model. The volume of flow required to travel overland to a distance of 5 and 10 m (Vbt5 and Vbt10) from drainage outlets was measured in deep, highly conductive mountain soils in the Upper Tyers catchment, Victoria, Australia. Rainfall, hydraulic conductivity and soil depths contrasted markedly with those in the Hairsine et al. (2002) study, and represent an extreme in Australian forests. Statistical analyses revealed the population of Vbt5 to be indistinguishable from that observed by Hairsine et al. (2002), indicating the model is valid for a range of forest soils. There was no significant correlation of sediment plume length with site characteristics such as slope, width of flow, or existence of incised pathways. It is suggested there are universal properties of pathways draining tracks and roads, with bioturbation acting to restore available pore spaces filled by antecedent plumes. Drain discharge design criteria may be developed for local conditions using the Hairsine et al. (2002) model, providing a robust tool for protection of water quality in the siting of new forest roads, and maintenance of exiting roads and tracks. Copyright © 2006 John Wiley & Sons, Ltd. Least-square support vector machine applied to settlement of shallow foundations on cohesionless soils

Abstract This paper examines the potential of least-square support vector machine (LSVVM) in the prediction of settlement of shallow foundation on cohesionless soil. In LSSVM, Vapnik's ,-insensitive loss function has been replaced by a cost function that corresponds to a form of ridge regression. The LSSVM involves equality instead of inequality constraints and works with a least-squares cost function. The five input variables used for the LSSVM for the prediction of settlement are footing width (B), footing length (L), footing net applied pressure (P), average standard penetration test value (N) and footing embedment depth (d). Comparison between LSSVM and some of the traditional interpretation methods are also presented. LSSVM has been used to compute error bar. The results presented in this paper clearly highlight that the LSSVM is a robust tool for prediction of settlement of shallow foundation on cohesionless soil. Copyright © 2008 John Wiley & Sons, Ltd. Early detection of resistance to tebufenozide in field populations of Cydia pomonella L.: methods and mechanisms

Abstract:, Four populations of codling moth Cydia pomonella L. were collected as overwintering larvae from apple orchards with different pesticide pressure (S. Michele, Roncafort, Revò and Vervò) in the Trento province (northern Italy). Mortality rate caused by a predetermined discriminating concentration of tebufenozide topically applied on overwintering larvae was evaluated. Neonate F1 progeny of the same populations were assayed for susceptibility to tebufenozide by feeding them on thinning apples treated with an appropriate discriminating dose of the insecticide. The activities of the main enzyme systems involved in the detoxification of insecticides were also evaluated in each population and related to their susceptibility to tebufenozide. The topical test detected a significant loss in susceptibility to tebufenozide in two populations, S. Michele and Roncafort, while all the overwintering larvae collected in the orchards of Revò and Vervò died when treated topically with the discriminating concentration. The apple-dipping test performed on the neonate larvae showed a highly significant reduction in the susceptibility of the two populations of S. Michele and Roncafort. A less significant reduction in mortality rate was found in the Revò population; however, no statistical difference was found between the Vervò population and the susceptible reference. None of the four field populations significantly differed from the susceptible strain for Glutathione- S -transferase and esterase activity. A significantly higher frequency of individuals of the S. Michele and Roncafort populations exhibited a higher mixed function oxidase activity than the susceptible strain. The small resistance ratio values found for the two populations together with the low frequency of individuals exibiting enhanced enzymatic activity, reveals that the selection process was still at the early stage. Because of its efficiency in early detection of resistance to tebufenozide, topical application on diapausing larvae can thus be considered an appropriate, simple and robust tool for implementing resistance monitoring programmes for tebufenozide. Suppressing One-Bond Correlations in HMBC Spectra: Improved Performance for the BIRD,HMBC Pulse Sequence

Abstract An improved version of the BIRD,HMBC experiment is proposed. In comparison to the original version, the filtering (suppression of 1JCH signals) is accomplished using a double tuned G-BIRD filter positioned in the middle of the long-range correlations evolution period. Compensation of offset dependence by replacing the rectangular 180° pulses with the broadband inversion pulses (BIPs), with superior inversion performance and improved tolerance to B1 field inhomogeneity, significantly improves the sensitivity of the original BIRD,HMBC experiment. For usual one-bond coupling constants ranges (115,180 Hz), optimal results are easily obtained by adjusting the delays, ,, of the BIRD elements to an average J value. For larger ranges (e.g. 110,260 Hz), the use of a double tuned G-BIRD filter allows excellent suppression degrees for all types of one-bond constants present in a molecule, superior to the original scheme and other purging schemes. These attributes make the improved version of the BIRD,HMBC experiment a valuable and robust tool for rapid spectral analysis and rapid checks of molecular skeletons with a minimum spectrometer time. Optimization of pathogenicity assays to study the Arabidopsis thaliana,Xanthomonas campestris pv. campestris pathosystem

SUMMARY The cruciferous weed Arabidopsis thaliana and the causal agent of black rot disease of Crucifers Xanthomonas campestris pv. campestris (Xcc) are both model organisms in plant pathology. Their interaction has been studied successfully in the past, but these investigations suffered from high variability. In the present study, we describe an improved Arabidopsis,Xcc pathosystem that is based on a wound inoculation procedure. We show that after wound inoculation, Xcc colonizes the vascular system of Arabidopsis leaves and causes typical black rot symptoms in a compatible interaction, while in an incompatible interaction bacterial multiplication is inhibited. The highly synchronous and reproducible symptom expression allowed the development of a disease scoring scheme that enabled us to analyse the effects of mutations in individual genes on plant resistance or on bacterial virulence in a simple and precise manner. This optimized Arabidopsis,Xcc pathosystem will be a robust tool for further genetic and post-genomic investigation of fundamental questions in plant pathology. [source]


Ratio-dependent significance thresholds in reciprocal 15N-labeling experiments as a robust tool in detection of candidate proteins responding to biological treatment

Abstract Metabolic labeling of plant tissues with 15N has become widely used in plant proteomics. Here, we describe a robust experimental design and data analysis workflow implementing two parallel biological replicate experiments with reciprocal labeling and series of 1:1 control mixtures. Thereby, we are able to unambiguously distinguish (i) inherent biological variation between cultures and (ii) specific responses to a biological treatment. The data analysis workflow is based on first determining the variation between cultures based on 15N/14N ratios in independent 1:1 mixtures before biological treatment is applied. In a second step, ratio-dependent SD is used to define p -values for significant deviation of protein ratios in the biological experiment from the distribution of protein ratios in the 1:1 mixture. This approach allows defining those proteins showing significant biological response superimposed on the biological variation before treatment. The proposed workflow was applied to a series of experiments, in which changes in composition of detergent resistant membrane domains was analyzed in response to sucrose resupply after carbon starvation. Especially in experiments involving cell culture treatment (starvation) prior to the actual biological stimulus of interest (resupply), a clear distinction between culture to culture variations and biological response is of utmost importance. Score Statistic to Test for Genetic Correlation for Proband-Family Design

Summary In genetic epidemiological studies informative families are often oversampled to increase the power of a study. For a proband-family design, where relatives of probands are sampled, we derive the score statistic to test for clustering of binary and quantitative traits within families due to genetic factors. The derived score statistic is robust to ascertainment scheme. We considered correlation due to unspecified genetic effects and/or due to sharing alleles identical by descent (IBD) at observed marker locations in a candidate region. A simulation study was carried out to study the distribution of the statistic under the null hypothesis in small data-sets. To illustrate the score statistic, data from 33 families with type 2 diabetes mellitus (DM2) were analyzed. In addition to the binary outcome DM2 we also analyzed the quantitative outcome, body mass index (BMI). For both traits familial aggregation was highly significant. For DM2, also including IBD sharing at marker D3S3681 as a cause of correlation gave an even more significant result, which suggests the presence of a trait gene linked to this marker. We conclude that for the proband-family design the score statistic is a powerful and robust tool for detecting clustering of outcomes. [source]


Analysis of vascular gene expression in arthritic synovium by laser-mediated microdissection

Objective In rheumatoid arthritis (RA), formation of new blood vessels is necessary to meet the nutritional and oxygen requirements of actively proliferating synovial tissue. The aim of this study was to analyze the specific synovial vascular expression profiles of several angiogenesis-related genes as well as CD82 in RA compared with osteoarthritis (OA), using laser-mediated microdissection (LMM). Methods LMM and subsequent real-time polymerase chain reaction were used in combination with immunohistochemical analysis for area-specific analysis of messenger RNA (mRNA) and protein expression of vascular endothelial growth factor (VEGF), VEGF receptor 1 (VEGFR-1), VEGFR-2, hypoxia-inducible factor 1, (HIF-1,), HIF-2,, platelet-derived growth factor receptor , (PDGFR,), PDGFR,, inhibitor of DNA binding/differentiation 2 (Id2), and CD82 in RA and OA synovial microvasculature and synovial lining. Results Expression of Id2 mRNA was significantly lower in RA synovial vessels compared with OA synovial vessels (P = 0.0011), whereas expression of VEGFR-1 was significantly higher in RA (P = 0.0433). No differences were observed for the other parameters. At the protein level, no statistically significant differences were observed for any parameter, although Id2 levels were 2.5-fold lower in RA (P = 0.0952). However, the number of synovial blood vessels and the number of VEGFR-2,expressing blood vessels were significantly higher in RA compared with OA. Conclusion Our results underscore the importance of area-specific gene expression analysis in studying the pathogenesis of RA and support LMM as a robust tool for this purpose. Of note, our results indicate that previously described differences between RA and OA in the expression of angiogenic molecules are attributable to higher total numbers of synovial and vascular cells expressing these molecules in RA rather than higher expression levels in the individual cells. Spousal concordance and reliability of the ,Prudence Score' as a summary of diet and lifestyle

Abstract Objectives: This paper describes a composite ,Prudence Score' summarising self-reported behavioural risk factors for non-communicable diseases. If proved robust, the ,Prudence score' might be used widely to encourage large numbers of individuals to adopt and maintain simple, healthy changes in their lifestyle. Methods: We calculated the ,Prudence Score' based on responses collected in late 2006 to a postal questionnaire sent to 225 adult patients aged 25 to 75 years identified from the records of two general medical practices in Brisbane, Australia. Participants completed the behavioural, dietary and lifestyle items in relation to their spouse as well as themselves. The spouse or partner of each addressee completed their own copy of the study questionnaire. Results: Kappa scores for spousal concordance with probands' reports (n = 45 pairs) on diet-related items varied between 0.35 (for vegetable intake) to 0.77 (for usual type of milk consumed). Spousal concordance values for other behaviours were 0.67 (physical activity), 0.82 (alcohol intake) and 1.0 (smoking habits). Kappa scores for test-retest reliability (n = 53) varied between 0.47 (vegetable intake) and 0.98 (smoking habits). Conclusion: The veracity of self-reported data is a challenge for studies of behavioural change. Our results indicate moderate to substantial agreement from life partners regarding individuals' self-reports for most of the behavioural risk items included in the ,Prudence Score'. This increases confidence that key aspects of diet and lifestyle can be assessed by self-report. Implications: The ,Prudence Score' potentially has wide application as a simple and robust tool for health promotion programs. [source]
