Oulton Embryos and larvae of the brine shrimp, Artemia franciscana, were shown previously to possess a protein, now termed p49, which cross-links microtubules in vitro. Molecular characteristics of p49 were described, but the protein's identity and its role in the cell were not determined. Degenerate oligonucleotide primers designed on the basis of peptide sequence obtained by Edman degradation during this study were used to generate p49 cDNAs by RT-PCR and these were cloned and sequenced. Comparison with archived sequences revealed that the deduced amino acid sequence of p49 resembled the Drosophila gene product CG7920, as well as related proteins encoded in the genomes of Anopheles and Caenorhabditis. Similar proteins exist in several bacteria but no evident homologues were found in vertebrates and plants, and only very distant homologues resided in yeast. When evolutionary relationships were compared, p49 and the homologues from Drosophila, Anopheles and Caenorhabditis formed a distinct subcluster within phylogenetic trees. Additionally, the predicted secondary structures of p49, 4-hydroxybutyrate CoA-transferase from Clostridium aminobutyricum and glutaconate CoA-transferase from Acidaminococcus fermentans were similar and the enzymes may possess related catalytic mechanisms. The purified Artemia protein exhibited 4-hydroxybutyrate CoA-transferase activity, thereby establishing p49 as the first crustacean CoA-transferase to be characterized. Probing of Western blots with an antibody against p49 revealed a cross-reactive protein in Drosophila that associated with microtubules, but to a lesser extent than did p49 from Artemia. [source] Molecular characterization of artemin and ferritin from Artemia franciscanaFEBS JOURNAL, Issue 1 2003Tao Chen Embryos of the brine shrimp, Artemia franciscana, exhibit remarkable resistance to physiological stress, which is temporally correlated with the presence of two proteins, one a small heat shock/,-crystallin protein termed p26 and the other called artemin, of unknown function. Artemin was sequenced previously by Edman degradation, and its relationship to ferritin, an iron storage protein, established. The isolation from an Artemia expressed sequence tag library of artemin and ferritin cDNAs extends this work. Artemin cDNA was found to contain an ORF of 693 nucleotides, and its deduced amino-acid sequence, except for the initiator methionine, was identical with that determined previously. Ferritin cDNA is 725 bp in length with an ORF of 516 nucleotides. Artemin amino-acid residues 32,185 are most similar to ferritin, but artemin is enriched in cysteines. The abundance of cysteines and their intramolecular spatial distribution suggest that artemin protects embryos against oxidative damage and/or that its function is redox regulated. The conserved regions in artemin and ferritin monomers are structurally similar to one another and both proteins assemble into oligomers. However, modeling of the quaternary structure indicated that artemin multimers lack the central space used for metal storage that characterizes ferritin oligomers, implying different roles for this protein. Probing of Northern blots revealed two artemin transcripts, one of 3.5 kb and another of 2.2 kb. These transcripts decreased in parallel and had almost disappeared by 16 h of development. The ferritin transcript of 0.8 kb increased slightly during reinitiation of development, then declined, and was almost completely gone by 16 h. Clearly, the loss of artemin and ferritin during embryo development is due to transcriptional regulation and proteolytic degradation of the proteins. [source] Probing ligand-induced conformational changes of human CD38FEBS JOURNAL, Issue 10 2000Valérie Berthelier The lymphoid surface antigen CD38 is basically a NAD+glycohydrolase, which is also involved in the metabolism of cyclic ADP-ribose. Besides, this ecto-enzyme has potential signalling roles in T- and B-cells. Such multiple functions prompted us to study the molecular dynamics of the CD38 protein and especially the relationship between its ecto-enzymatic active site and its epitope, i.e. the binding site of most known anti-CD38 monoclonal antibodies. Both epitopic and enzymatic sites were shown to be degraded by proteases, such as trypsin or chymotrypsin. This sensitivity was almost entirely suppressed in the presence of substrates or inhibitors. Both sites were also degraded in the presence of reducing agents, as dithiothreitol. Inhibitory ligands induced the same resistance of both sites against reducing attack. The binding of CD38 ligands to the active site triggers therefore conformational changes that shield some backbone bonds and disulfide bridges against, respectively, proteolytic cleavage or reduction. This transconformation was found moreover to irreversibly take place after incubation with substrates such as NAD+ in the presence of dithiothreitol. The epitope remained preserved, while the enzymatic activity was lost. This inactivation probably resulted from the covalent trapping of the catalytically reactive intermediate in the active site (i.e. paracatalytic inactivation). These data have major implications in the knowledge of the CD38 structure, especially with regard to the location of disulfide bridges and their accessibility. Potential consequences of the conformational plasticity of CD38 should also be considered in its physiological functions such as signalling. [source] Behavioral Adaptation, Confidence, and Heuristic-Based Explanations of the Probing EffectHUMAN COMMUNICATION RESEARCH, Issue 4 2001Timothy R. Levine Researchers have found that asking probing questions of message sources does not enhance deception detection accuracy. Probing does, however, increase recipient and observer perceptions of source honesty, a finding we label the probing effect. This project examined 3 potential explanations for the probing effect: behavioral adaptation, confidence bias, and a probing heuristic. In Study 1, respondents (N = 337) viewed videotaped interviews in which probes were present or not present, and in which message source behaviors were controlled. Inconsistent with the behavioral adaptation explanation, respondents perceived probed sources as more honest than nonprobed sources, despite the fact that source behaviors were constant across conditions. The data also were inconsistent with the confidence bias explanation. Studies 2 and 3 investigated the probing heuristic explanation. The data from Study 2 (N = 136) were ambiguous, but the results of third study (N = 143) were consistent with the heuristic processing explanation of the probing effect. Hermans Molecular clusters (homo- and bi-metallic) have been used to gain structural information on nanoparticles of mesoporous silica (see Figure). Using scanning transmission electron microscopy, the spatial distribution of clusters has been imaged to determine the accessibility of the mesopores. The clusters are also used as "stains" to determine the exact location and number of functional sites within the substrates. Grisi Abstract Aim: The aim of this study was to evaluate the effectiveness of a controlled-released chlorhexidine chip (CHX) as adjunctive therapy to scaling and root planing (SRP) in the treatment of chronic periodontitis. Material and methods: Twenty patients with at least four sites with probing depth ,,5 mm and bleeding on probing were selected. This randomized single-blind study was carried out in parallel design. The control group received SRP alone, while the test group received SRP plus CHX chip. The clinical parameters, Plaque Index (PlI), Papillary Bleeding Score (PBS), Bleeding on Probing (BOP), Gingival Recession (GR), Probing Depth (PD) and Relative Attachment Level (RAL), and the microbiological parameter BANA test were recorded at baseline and after 3, 6 and 9 months. Results: Both groups presented significant improvements in all parameters analyzed over the study period. There were no statistically significant differences between the two groups for any parameter analyzed after 9 months, except for BOP, which was significantly reduced in the control group. The mean reductions on PD and RAL were 2.4 mm and 1.0 mm for the control group and 2.2 mm and 0.6 mm for the test group, respectively. Conclusion: The CHX chip did not provide any clinical or microbiological benefit beyond that achieved with conventional scaling and root planning, after a 9-month period. Zusammenfassung Wirkung eines Chlorhexidin-Chips mit kontrollierter Wirkstoff-Freisetzung auf klinische und mikrobiologische Parameter parodontaler Erkrankungen Zielsetzung: Das Ziel der vorliegenden Studie war die Evaluierung der Wirksamkeit eines Chlorhexidin-Chips mit kontrollierter Wirkstoff-Freisetzung (CHX) als Adjunktivtherapie zu Zahnsteinentfernung (Scaling) und Wurzelglätten (Root planing) bei der Behandlung einer chronischen Parodontitis. Material und Methodik: Zur Teilnahme an der Studie wurden zwanzig Patienten mit mindestens vier Stellen mit einer Sondiertiefe von ,5 mm und Blutung bei der Sondierung ausgewählt. Diese randomisierte einfach-blinde Studie wurde mit Parallelgruppenaufbau durchgeführt. Die Kontrollgruppe erhielt ausschliesslich SRP, die Testgruppe dagegen erhielt SRP plus den CHX-Chip. Zu Baseline und nach 3, 6 und 9 Monaten wurden die klinischen Parameter Plaque-Index (PlI), Papillarblutungs-Score (PBS), Blutung bei Sondierung (BOP), Gingivaretraktion (GR), Sondiertiefe (PD), Relatives Attachmentniveau (RAL) und die mikrobiologischen Parameter (BANA-Test) verzeichnet. Ergebnisse: Beide Gruppen zeigten signifikante Verbesserungen aller analysierten Parameter über den Studienzeitraum. Nach 9 Monaten konnten mit Ausnahme von BOP, was in der Kontrollgruppe eine signifikante Reduktion zeigte, keine statistisch signifikanten Unterschiede zwischen den beiden Gruppen für die untersuchten Parameter festgestellt werden. Die durchschnittlichen Reduktionen bei PD und RAL waren 2,4 mm und 1,0 mm in der Kontrollgruppe und 2,2 mm bzw. 0,6 mm in der Testgruppe. Résumé Influence d'une capsule de chlorhexidine à libération contrôlée sur les paramètres cliniques et microbiologiques de la maladie parodontale But: Le but de cette étude était d'évaluer l'efficacité d'une capsule de chlorhexidine (CHX) à libération contrôlée comme thérapie complémentaire au détartrage et au surfaçage radiculaire (scaling and root planing, SRP) dans le traitement de la parodontite chronique. Matériaux et méthodes: Vingt patients avec au moins quatre sites présentant une profondeur au sondage ,5 mm et un saignement au sondage ont été sélectionnés. Cette étude randomisée en simple aveugle a été conduite en parallèle. Le groupe contrôle a uniquement bénéficié de SRP, tandis que le groupe test a reçu SRP plus une capsule CHX. Les paramètres cliniques, l'indice de plaque (plaque index, PlI), l'indice de saignement papillaire (papillary bleeding score, PBS), la saignement au sondage (bleeding on probing, BOP), la récession gingivale (gingival recession, GR), la profondeur au sondage (probing depth, PD), le niveau d'attache relatif (relative attachment level, RAL) et les paramètres microbiologiques (test BANA) ont été enregistrés à la base puis après 3, 6 et 9 mois. ésultats: Les deux groupes présentaient une amélioration significative de tous les paramètres analysés au cours de la période d'étude. Entre les deux groupes, il n'y avait de différence statistiquement significative pour aucun des paramètres analysés au bout de 9 mois, sauf pour le BOP qui était considérablement réduit dans le groupe contrôle. [source] Comparison of the bleeding on marginal probing index and the Eastman interdental bleeding index as indicators of gingivitisJOURNAL OF CLINICAL PERIODONTOLOGY, Issue 3 2002D. S. Barendregt Abstract Aim: The purpose of the present study was to compare 2 indices, i.e., the Eastman interdental bleeding (EIB) index and the bleeding on marginal probing (BOMP) index. The comparison was made (a) in terms of the degree of bleeding provoked and the relationship with plaque in natural gingivitis and (b) for the ability of these 2 methods to detect differences between the development of experimental gingivitis in a control group and a group in which the development of gingival inflammation was suppressed by treatment. For the present studies, subjects were selected without interdental recession of the gingival tissues. Methods experiment 1: In this experiment, 43 subjects having established moderate gingivitis were assessed using a random splitmouth design (1st and 3rd/2nd and 4th quadrant). Plaque was scored on all approximal sites after which the BOMP index was assessed in one half of the mouth and the EIB index in the other. Results experiment 1: The BOMP index showed a bleeding score of 84% and the EIB index of 87%. The significant correlation between plaque and gingival bleeding for the BOMP index (0.55) was higher than for the EIB index (0.44). Methods experiment 2: For this experiment, 25 subjects participated in an experimental gingivitis trial of the lower jaw. At baseline, first the BOMP index and immediately thereafter the EIB index were assessed at all approximal sites. Experimental gingivitis (EG) was carried out in one randomly assigned quadrant and as a treatment modality only floss was used in the other (FL). Results experiment 2: In the EG quadrant, the BOMP index increased to 69% and the EIB index to 73%. Both indices showed a significant correlation with plaque; 0.60 and 0.64 respectively. In the FL quadrant, the BOMP index increased to 38% and the EIB index to 30%. No significant correlation between both gingivitis indices and the amount of plaque was present in the FL quadrant. Conclusion: The ability of the BOMP index and the EIB index to assess the level gingival inflammation appears to be comparable. Methoden Experiment 1: Bei diesem Experiment wurden 43 Personen mit etablierter moderater Gingivitis nach einem randomisierten Splitmouth-Design untersucht (1. Und 3./2. Und 4. Quadrant). [source] Probing of Thin Slipping Films by Persistent External DisturbancesTHE CANADIAN JOURNAL OF CHEMICAL ENGINEERING, Issue 5 2007N. Alleborn Abstract This paper investigates the propagation of thickness disturbances on the free surface of a thin viscous liquid film on a solid substrate. On the free surface of the film the disturbances are induced by moving local external pressure perturbations acting on the surface. The analysis is performed by the Fourier-Laplace transform applied to the linearized perturbation equations for small amplitudes. The amplitude of the interface deflection caused by the disturbance, is reconstructed by the inverse Fourier-Laplace transform and numerically evaluated in the long time limit in long wave approximation. The proposed technique appears promising for probing the slip length of a thin film by recording its free surface response to a moving perturbation. On étudie dans cet article la propagation des perturbations d'épaisseur à la surface libre d'un film liquide visqueux sur un substrat solide. Sur la surface libre du film, les perturbations sont provoquées en déplaçant des perturbations de pression externes locales agissant sur la surface. L'analyse est effectuée par l'application de la transformée de Fourier-Laplace aux équations de perturbation linéarisées pour des petites amplitudes. L'amplitude de la déviation de surface causée par la perturbation est reconstruite par la transformée de Fourier-Laplace inverse et évaluée numériquement pour un temps très long par l'approximation des ondes longues. Our statistical analysis reveals the significant impact of a worker's birth region (the basis of regional ties and discrimination) on the layoff process. Native Kyongsang workers are found to have faced higher rates of layoff in Seoul-Kyongki regional firms than native Jolla workers during the recession period. The Kyongsang,Jolla layoff rate gap is mainly due to differential treatment rather than a difference in observable characteristics. The findings suggest that the problem of regional ties and regional discrimination is more deep-rooted and widespread in South Korea than previously reported. Such an analysis is contrasted with the conventional view that Hindu Nationalist volunteers are mere objects who blindly conform to a nationalist ideology or religious norms. Drawing on the author's participant observation of physical conditioning within the movement, the essay illustrates how combat training depends on an analytical sensibility by which techniques of drill are simultaneously learned and innovated by volunteers in a disciplinary zone of self-experimentation. Within such a zone, volunteers modify drill routines, enriching and refining them on an everyday basis. Thus, the evolution of physical techniques transforms training into an unfolding enterprise that is continually oriented toward attaining physical and moral self-mastery through the probing of bodily exercises. The essay underscores the social significance of such forms of physical self-exploration, in which movement volunteers understand the iterative probing of physical practice as driven by a resolve that deepens the volunteer's moral fortitude. The essay illuminates how a set of physical and moral processes are intertwined, processes through which militant subjects are culturally formed and routines of violence are sustained as a social and ethical practice. Physical training is connected to anti-Muslim pogroms in postcolonial Gujarat demonstrating how the evolving nature of physical training shapes, prolongs, and enables the improvisation of tactics of ethnic cleansing. [source] Analysis by DC,EPG of the resistance to Bemisia tabaci on an Mi -tomato lineENTOMOLOGIA EXPERIMENTALIS ET APPLICATA, Issue 3 2001Y.X. Jiang Abstract The tomato Mi gene confers resistance to nematodes, Meloidogyne spp., and to the potato aphid, Macrosiphum euphorbiae (Thomas). Previous greenhouse choice assays with Bemisia tabaci (Gennadius) showed that tomato commercial varieties carrying this gene had significantly lower values of host suitability and whitefly reproduction than varieties lacking Mi. This indicated that Mi, or another gene in its region, could regulate partial resistance. In order to characterise this resistance, probing and feeding behaviour of Bemisia tabaci B-biotype was studied with DC Electrical Penetration Graph (EPG) technique on the near-isogenic tomato lines Moneymaker (without Mi) and Motelle (carrying Mi). Significant differences (P < 0.05) between tomato lines were found in EPG parameters related to epidermis and/or mesophyll tissues. On Motelle, a lower percentage of whiteflies achieved phloem phase and they made more probes before attaining first phloem phase, had a higher ratio (number of probes before first phloem phase)/(total number of probes), had a longer total duration of non-probing time, and a longer time before making the first intracellular puncture and before making the first phloem phase. In contrast, most of the parameters related to phloem phase were found not to differ significantly between these near-isogenic lines. The behavioural data strongly suggest that the partial resistance in the variety Motelle is due to factors in the epidermis and/or mesophyll that inhibit the whiteflies from reaching phloem sieve elements. However, once the stylets reach a sieve element, whitefly behaviour did not differ between the two varieties. Thus, phloem sap of the two varieties appears to be equally acceptable to the whiteflies. Further studies are necessary to provide a better understanding of these mechanisms of resistance to whiteflies in tomatoes. [source] Searching and oviposition behavior of a mymarid egg parasitoid, Anagrus nigriventris, on five host plant species of its leafhopper host, Circulifer tenellusENTOMOLOGIA EXPERIMENTALIS ET APPLICATA, Issue 1 2000A.K. Al-Wahaibi Abstract Searching and oviposition behavior and parasitization ability of Anagrus nigriventris Girault (Hymenoptera: Mymaridae), an egg parasitoid of beet leafhopper, Circulifer tenellus (Baker) (Homoptera: Cicadellidae), were examined on five host plant species of beet leafhopper: sugar beet (Beta vulgaris L.), red stem filaree (Erodium cicutarium[L.]), peppergrass (Lepidium nitidum Nuttall), desert plantain (Plantago ovata Forsskal), and London rocket (Sisymbrium irio L.). Beet leafhopper embeds its eggs in the tissues of these plant species. For each plant species, A. nigriventris behavior was examined on plants with and without beet leafhopper eggs. Experimental design was a 5 (plant species) by 2 (host eggs present/absent) factorial. Additionally within each treatment, parasitoid behavior was observed over a 22-h period at five different observation periods: t=0, 3, 6, 9, and 22 h where t=0 h represents initial exposure of the insect with the plant. The behavioral events observed were: ,fast walking' (general searching), ,slow walking' (intensive searching), ovipositor probing, grooming, feeding, and resting. Significant differences (,=0.05) among plant species in time spent on the plant, percentage of host eggs parasitized, and behavioral variables associated with intensive searching and oviposition all indicated that the plant species fell into two groups: ,preferred' plants (sugar beet, London rocket, and peppergrass), and ,unpreferred' plants (filaree and plantago). These variables also indicated that the parasitoids spent more time on, searched more, probed more, and oviposited more in plants with host eggs than plants without host eggs. Consistent effects of time (over the observation periods from t=0 to t=22 h) generally were detected only in the preferred plant species that had host eggs present. In these cases, intensive searching and probing decreased as time advanced, while variables related to general searching (,fast walking') and abandoning host egg patches (leaving the plant) tended to increase over time. [source] Metabolic responses of novel cellulolytic and saccharolytic agricultural soil Bacteria to oxygenENVIRONMENTAL MICROBIOLOGY, Issue 4 2010Stefanie Schellenberger Summary Cellulose is the most abundant biopolymer in terrestrial ecosystems and is degraded by microbial communities in soils. However, relatively little is known about the diversity and function of soil prokaryotes that might participate in the overall degradation of this biopolymer. The active cellulolytic and saccharolytic Bacteria in an agricultural soil were evaluated by 16S rRNA 13C-based stable isotope probing. Cellulose, cellobiose and glucose were mineralized under oxic conditions in soil slurries to carbon dioxide. Under anoxic conditions, these substrates were converted primarily to acetate, butyrate, carbon dioxide, hydrogen and traces of propionate and iso-butyrate; the production of these fermentation end-products was concomitant with the apparent reduction of iron(III). [13C]-cellulose was mainly degraded under oxic conditions by novel family-level taxa of the Bacteroidetes and Chloroflexi, and a known family-level taxon of Planctomycetes, whereas degradation under anoxic conditions was facilitated by the Kineosporiaceae (Actinobacteria) and cluster III Clostridiaceae and novel clusters within Bacteroidetes. Active aerobic sub-communities in oxic [13C]-cellobiose and [13C]-glucose treatments were dominated by Intrasporangiaceae and Micrococcaceae (Actinobacteria) whereas active cluster I Clostridiaceae (Firmicutes) were prevalent in anoxic treatments. A very large number (i.e. 28) of the detected taxa did not closely affiliate with known families, and active Archaea were not detected in any of the treatments. These collective findings suggest that: (i) a large uncultured diversity of soil Bacteria was involved in the utilization of cellulose and products of its hydrolysis, (ii) the active saccharolytic community differed phylogenetically from the active cellulolytic community, (iii) oxygen availability impacted differentially on the activity of taxa and (iv) different redox guilds (e.g. fermenters and iron reducers) compete or interact during cellulose degradation in aerated soils. Therefore, we measured the activity and composition of the methanotrophic community in the rhizosphere of rice microcosms. Methane oxidation was determined by measuring the CH4 flux in the presence and absence of difluoromethane as a specific inhibitor for methane oxidation. Methane oxidation started on day 24 and reached the maximum on day 32 after transplantation. The total methanotrophic community was analysed by terminal restriction fragment length polymorphism (T-RFLP) and cloning/sequencing of the pmoA gene, which encodes a subunit of particulate methane monooxygenase. The metabolically active methanotrophic community was analysed by stable isotope probing of microbial phospholipid fatty acids (PLFA-SIP) using 13C-labelled CH4 directly added to the rhizospheric region. Rhizospheric soil and root samples were collected after exposure to 13CH4 for 8 and 18 days. Both T-RFLP/cloning and PLFA-SIP approaches showed that type I and type II methanotrophic populations changed over time with respect to activity and population size in the rhizospheric soil and on the rice roots. However, type I methanotrophs were more active than type II methanotrophs at both time points indicating they were of particular importance in the rhizosphere. PLFA-SIP showed that the active methanotrophic populations exhibit a pronounced spatial and temporal variation in rice microcosms. Methanotrophs, responsible for aerobic methane oxidation, do not only oxidize but also assimilate methane. Once assimilated, methane carbon may be utilized by other organisms. Here we report on a microbial food web in a rice field soil driven by methane. A thin layer of water-saturated rice field soil was incubated under opposing gradients of oxygen and 13C-labelled methane. Bacterial and eukaryotic communities incorporating methane carbon were analysed by RNA-stable isotope probing (SIP). Terminal restriction fragment length polymorphism (T-RFLP) and cloning showed that methanotrophs were the most prominent group of bacteria incorporating methane carbon. In addition, a few Myxobacteria -related sequences were obtained from the ,heavy' rRNA fraction. Denaturing gradient gel electrophoresis (DGGE) targeting 18S rRNA detected various groups of protists in the ,heavy' rRNA fraction including naked amoeba (Lobosea and Heterolobosea), ciliates (Colpodea) and flagellates (Cercozoa). Incubation of soil under different methane concentrations in air resulted in the development of distinct protozoan communities. These results suggest that methane carbon is incorporated into non-methanotrophic pro- and microeukaryotes probably via grazing, and that methane oxidation is a shaping force of the microeukaryotic community depending on methane availability. Freitag Summary To determine whether the distribution of estuarine ammonia-oxidizing bacteria (AOB) was influenced by salinity, the community structure of betaproteobacterial ammonia oxidizers (AOB) was characterized along a salinity gradient in sediments of the Ythan estuary, on the east coast of Scotland, UK, by denaturant gradient gel electrophoresis (DGGE), cloning and sequencing of 16S rRNA gene fragments. Ammonia-oxidizing bacteria communities at sampling sites with strongest marine influence were dominated by Nitrosospira cluster 1-like sequences and those with strongest freshwater influence were dominated by Nitrosomonas oligotropha- like sequences. Nitrosomonas sp. Nm143 was the prevailing sequence type in communities at intermediate brackish sites. Diversity indices of AOB communities were similar at marine- and freshwater-influenced sites and did not indicate lower species diversity at intermediate brackish sites. The presence of sequences highly similar to the halophilic Nitrosomonas marina and the freshwater strain Nitrosomonas oligotropha at identical sampling sites indicates that AOB communities in the estuary are adapted to a range of salinities, while individual strains may be active at different salinities. Ammonia-oxidizing bacteria communities that were dominated by Nitrosospira cluster 1 sequence types, for which no cultured representative exists, were subjected to stable isotope probing (SIP) with 13C-HCO3,, to label the nucleic acids of active autotrophic nitrifiers. Analysis of 13C-associated 16S rRNA gene fragments, following CsCl density centrifugation, by cloning and DGGE indicated sequences highly similar to the AOB Nitrosomonas sp. Nm143 and Nitrosomonas cryotolerans and to the nitrite oxidizer Nitrospira marina. No sequence with similarity to the Nitrosospira cluster 1 clade was recovered during SIP analysis. The potential role of Nitrosospira cluster 1 in autotrophic ammonia oxidation therefore remains uncertain. The present study aimed to identify the active methanogenic populations responsible for this process. Soil-free rice roots were incubated anaerobically under an atmosphere of H2/13CO2 or N2/13CO2 with phosphate or carbonate (marble) as buffer medium. Nucleic acids were extracted and fractionated by caesium trifluoroacetate equilibrium density gradient centrifugation after 16-day incubation. Community analyses were performed for gradient fractions using terminal restriction fragment polymorphism analysis (T-RFLP) and sequencing of the 16S rRNA genes. In addition, rRNA was extracted and analysed at different time points to trace the community change during the 16-day incubation. The Methanosarcinaceae and the yet-uncultured archaeal lineage Rice Cluster-I (RC-I) were predominant in the root incubations when carbonate buffer and N2 headspace were used. The analysis of [13C]DNA showed that the relative 16S rRNA gene abundance of RC-I increased whereas that of the Methanosarcinaceae decreased with increasing DNA buoyant density, indicating that members of RC-I were more active than the Methanosarcinaceae. However, an unexpected finding was that RC-I was suppressed in the presence of high H2 concentrations (80%, v/v), which during the early incubation period caused a lower CH4 production compared with that with N2 in the headspace. Eventually, however, CH4 production increased, probably because of the activity of Methanosarcinaceae, which became prevalent. Phosphate buffer appeared to inhibit the activity of the Methanosarcinaceae, resulting in lower CH4 production as compared with carbonate buffer. Under these conditions, Methanobacteriaceae were the prevalent methanogens. Our study suggests that the active methanogenic populations on rice roots change in correspondence to the presence of H2 (80%, v/v) and the type of buffer used in the system. [source] Methane assimilation and trophic interactions with marine Methylomicrobium in deep-water coral reef sediment off the coast of NorwayFEMS MICROBIOLOGY ECOLOGY, Issue 2 2008Sigmund Jensen Abstract Deep-water coral reefs are seafloor environments with diverse biological communities surrounded by cold permanent darkness. Sources of energy and carbon for the nourishment of these reefs are presently unclear. We investigated one aspect of the food web using DNA stable-isotope probing (DNA-SIP). Sediment from beneath a Lophelia pertusa reef off the coast of Norway was incubated until assimilation of 5 ,mol 13CH4 g,1 wet weight occurred. Extracted DNA was separated into ,light' and ,heavy' fractions for analysis of labelling. Bacterial community fingerprinting of PCR-amplified 16S rRNA gene fragments revealed two predominant 13C-specific bands. Sequencing of these bands indicated that carbon from 13CH4 had been assimilated by a Methylomicrobium and an uncultivated member of the Gammaproteobacteria. Cloning and sequencing of 16S rRNA genes from the heavy DNA, in addition to genes encoding particulate methane monooxygenase and methanol dehydrogenase, all linked Methylomicrobium with methane metabolism. Putative cross-feeders were affiliated with Methylophaga (Gammaproteobacteria), Hyphomicrobium (Alphaproteobacteria) and previously unrecognized methylotrophs of the Gammaproteobacteria, Alphaproteobacteria, Deferribacteres and Bacteroidetes. This first marine methane SIP study provides evidence for the presence of methylotrophs that participate in sediment food webs associated with deep-water coral reefs. [source] Identity of active methanotrophs in landfill cover soil as revealed by DNA-stable isotope probingFEMS MICROBIOLOGY ECOLOGY, Issue 1 2007Aurélie Cébron Abstract A considerable amount of methane produced during decomposition of landfill waste can be oxidized in landfill cover soil by methane-oxidizing bacteria (methanotrophs) thus reducing greenhouse gas emissions to the atmosphere. The identity of active methanotrophs in Roscommon landfill cover soil, a slightly acidic peat soil, was assessed by DNA-stable isotope probing (SIP). Landfill cover soil slurries were incubated with 13C-labelled methane and under either nutrient-rich nitrate mineral salt medium or water. The identity of active methanotrophs was revealed by analysis of 13C-labelled DNA fractions. The diversity of functional genes (pmoA and mmoX) and 16S rRNA genes was analyzed using clone libraries, microarrays and denaturing gradient gel electrophoresis. 16S rRNA gene analysis revealed that the cover soil was mainly dominated by Type II methanotrophs closely related to the genera Methylocella and Methylocapsa and to Methylocystis species. These results were supported by analysis of mmoX genes in 13C-DNA. Analysis of pmoA gene diversity indicated that a significant proportion of active bacteria were also closely related to the Type I methanotrophs, Methylobacter and Methylomonas species. Environmental conditions in the slightly acidic peat soil from Roscommon landfill cover allow establishment of both Type I and Type II methanotrophs. [source] Molecular analysis of ammonia oxidation and denitrification in natural environmentsFEMS MICROBIOLOGY REVIEWS, Issue 5 2000Hermann Bothe Abstract This review summarizes aspects of the current knowledge about the ecology of ammonia-oxidizing and denitrifying bacteria. The development of molecular techniques has contributed enormously to the rapid recent progress in the field. Different techniques for doing so are discussed. The characterization of ammonia-oxidizing and -denitrifying bacteria by sequencing the genes encoding 16S rRNA and functional proteins opened the possibility of constructing specific probes. It is now possible to monitor the occurrence of a particular species of these bacteria in any habitat and to get an estimate of the relative abundance of different types, even if they are not culturable as yet. These data indicate that the composition of nitrifying and denitrifying communities is complex and apparently subject to large fluctuations, both in time and in space. More attempts are needed to enrich and isolate those bacteria which dominate the processes, and to characterize them by a combination of physiological, biochemical and molecular techniques. While PCR and probing with nucleotides or antibodies are primarily used to study the structure of nitrifying and denitrifying communities, studies of their function in natural habitats, which require quantification at the transcriptional level, are currently not possible. Besides making up the source of a quantum state, SQUIDs also provide the instruments necessary for its probing: as a fact, SQUID based magnetometers have a sensitivity approaching the quantum limit. [source] Functionalized Siloles: Versatile Synthesis, Aggregation-Induced Emission, and Sensory and Device ApplicationsADVANCED FUNCTIONAL MATERIALS, Issue 6 2009Zhen Li Abstract The synthesis of functionalized siloles has been a challenge because of the incompatibility of polar functional groups with the reactive intermediates in the conventional protocols for silole synthesis. In this work, a synthetic route for silole functionalization is elaborated, through which a series of functionalized siloles are successfully prepared. Whereas light emissions of traditional luminophores are often quenched by aggregation, most of the functionalized siloles show an exactly opposite phenomenon of aggregation-induced emission (AIE). The siloles are nonemissive when dissolved in their good solvents but become highly luminescent when aggregated in their poor solvents or in the solid state. Manipulation of the aggregation,deaggregation processes of the siloles enables them to play two seemly antagonistic roles and work as both excellent quenchers and efficient emitters. The AIE effect endows the siloles with multifaceted functionalities, including fluorescence quenching, pH sensing, explosive detection, and biological probing. The sensing processes are very sensitive (with detection limit down to 0.1,ppm) and highly selective (with capability of discriminating among different kinds of ions, explosives, proteins, DNAs, and RNAs). The siloles also serve as active layers in the fabrication of electroluminescent devices and as photosensitive films in the generation of fluorescence patterns. [source] |
