    DIVERSIFICATION OF THE AFRICAN GENUS PROTEA (PROTEACEAE) IN THE CAPE BIODIVERSITY HOTSPOT AND BEYOND: EQUAL RATES IN DIFFERENT BIOMES

    The Cape region of South Africa is a hotspot of flowering plant biodiversity. However, the reasons why levels of diversity and endemism are so high remain obscure. Here, we reconstructed phylogenetic relationships among species in the genus Protea, which has its center of species richness and endemism in the Cape, but also extends through tropical Africa as far as Eritrea and Angola. Contrary to previous views, the Cape is identified as the ancestral area for the radiation of the extant lineages: most species in subtropical and tropical Africa are derived from a single invasion of that region. Moreover, diversification rates have been similar within and outside the Cape region. Migration out of the Cape has opened up vast areas, but those lineages have not diversified as extensively at fine spatial scales as lineages in the Cape. Therefore, higher net rates of diversification do not explain the high diversity and endemism of Protea in the Cape. Instead, understanding why the Cape is so diverse requires an explanation for how Cape species are able to diverge and persist at such small spatial scales. [source]


    Adding tuples to Java: a study in lightweight data structures

    Abstract Java classes are very flexible, but this comes at a price. The main cost is that every class instance must be dynamically allocated. Also, their access by reference introduces pointer de-references and complicates program analysis. These costs are particularly burdensome for small, ubiquitous data structures such as coordinates and state vectors. For such data structures a lightweight representation is desirable, allowing such data to be handled directly, similar to primitive types. A number of proposals introduce restricted or mutated variants of standard Java classes that could serve as lightweight representation, but the impact of these proposals has never been studied. Since we have implemented a Java compiler with lightweight data structures we are in a good position to do this evaluation. Our lightweight data structures are tuples. As we will show, using tuples can result in significant performance gains: for a number of existing benchmark programs we gain more than 50% in performance relative to our own compiler, and more than 20% relative to Sun's Hotspot 1.4 compiler. We expect similar performance gains for other implementations of lightweight data structures. With respect to the expressiveness of Java, lightweight variants of standard Java classes have little impact.     The discordance of diversification: evolution in the tropical-montane frogs of the Eastern Arc Mountains of Tanzania

    Abstract Species with similar geographical distribution patterns are often assumed to have a shared biogeographical history, an assumption that can be tested with a combination of molecular, spatial, and environmental data. This study investigates three lineages of Hyperolius frogs with concordant ranges within the Eastern Afromontane Biodiversity Hotspot to determine whether allopatric populations of co-distributed lineages shared a parallel biogeographical response to their shared paleoclimatic histories. The roles of refugial distributions, isolation, and climate cycles in shaping their histories are examined through Hierarchical Approximate Bayesian Computation, comparative phylogeography, and comparisons of current and past geographical distributions using ecological niche models. Results from these analyses show these three lineages to have independent evolutionary histories, which current spatial configurations of sparsely available habitat (montane wetlands) have moulded into convergent geographical ranges. In spite of independent phylogeographical histories, diversification events are temporally concentrated, implying that past vicariant events were significant at the generic level. This mixture of apparently disparate histories is likely due to quantifiably different patterns of expansion and retreat among species in response to past climate cycles. Combining climate modelling and phylogeographical data can reveal unrecognized complexities in the evolution of co-distributed taxa. [source]

    Revisiting MSUD in Portuguese Gypsies: Evidence for a Founder Mutation and for a Mutational Hotspot within the BCKDHA Gene

    Summary Maple syrup urine disease (MSUD) is a rare autosomal recessive disorder of branched-chain amino acid metabolism. In the context of the wide mutational spectrum known for this disease, a few common mutations have been described in populations where founder effects played a major role in modeling diversities. In Portugal, for instance, a high proportion of patients are of Gypsy origin and all share the same mutation (c.117delC-,; p.R40GfsX23), causing the neonatal severe form of MSUD. In this study, we used four microsatellite markers closely flanking the BCKDHA gene (E1, protein) to demonstrate that c.117delC-, is a founder mutation responsible for the high incidence of the disorder among Portuguese Gypsies. These results are of medical relevance since carrier tests and prenatal diagnosis can be offered to families at risk, particularly because the carrier frequency of c.117delC-, was estimated at 1.4% among the healthy Portuguese Gypsies from the South of the country. Finally we present evidence that the genomic region of the BCKDHA gene where c.117delC-, is located is likely a mutational hotspot, since recurrence of c.117delC-, was observed in two distinct population groups.     Floristic diversity in fragmented Afromontane rainforests: Altitudinal variation and conservation importance

    Abstract Question: How does the floristic diversity of Afromontane rainforests change along an altitudinal gradient? What are the implications for conservation planning in these strongly fragmented forest areas that form part of the Eastern Afromontane Biodiversity Hotspot? Location: Bonga, southwestern Ethiopia. Methods: Based on evidence from other montane forests, we hypothesized that altitude has an effect on the floristic diversity of Afromontane rainforests in southwestern Ethiopia. To test this hypothesis, detailed vegetation surveys were carried out in 62 study plots located in four relatively undisturbed forest fragments situated at altitudes between 1600 m and 2300 m. Floristic diversity was evaluated using a combination of multivariate statistical analyses and diversity indices. Results: Ordination and indicator species analyses showed gradual variations in floristic diversity along the altitudinal gradient with a pronounced shift in species composition at ca. 1830 m. Upper montane forest (>1830 m) is characterized by high fern diversity and indicator species that are Afromontane endemics. Lower montane forest (<1830 m) exhibits a greater diversity of tree species and a higher abundance of the flagship species Coffea arabica. Conclusions: Our results provide crucial ecological background information concerning the montane rainforests of Ethiopia, which have been poorly studied until now. We conclude that both forest types identified during this study need to be considered for conservation because of their particular species compositions. Owing to the high degree of forest fragmentation, conservation concepts should consider a multi-site approach with at least two protected areas at different altitudinal levels. [source]


    Effects of Tea Plantations on Stream Invertebrates in a Global Biodiversity Hotspot in Africa

    ABSTRACT Tropical stream ecosystems in montane forest watersheds are important centers of endemism and diversity and provide essential ecosystem services. These habitats are subject to a variety of stressors, including the conversion of adjacent terrestrial habitats from forest to agriculture, but the impacts of these anthropogenic effects are largely unknown because of the paucity of studies in these systems. In montane habitats in the wet tropics, large-scale cultivation of tea is common and can represent an important source of income at local and national scales. However, little is known about how tea cultivation impacts adjacent stream ecosystems. In this study, we examine stream macroinvertebrate assemblages in a biodiversity hotspot the East Usambara Mountains, Tanzania. Specifically, we compare diversity of macroinvertebrate assemblages found on cobbles in stream riffles in watersheds dominated by forest with those surrounded by tea cultivation. We found that streams surrounded by tea were characterized by significantly lower dissolved oxygen and had lower total estimated species richness and number of families. Furthermore, the richness of invertebrate taxa known to be sensitive to anthropogenic disturbance were substantially reduced in tea streams and general assemblage-level analysis shows significant differences in the composition of macroinvertebrate assemblages between tea and forested streams. Our results suggest that tea cultivation may reduce stream habitat quality and biodiversity in the East Usambaras. Further research is needed to evaluate the effects of tea cultivation on streams over longer times scales and to address methods for minimizing negative effects of agriculture on montane stream communities.     Habitat Loss and Extinction in the Hotspots of Biodiversity

    None of these hotspots have more than one-third of their pristine habitat remaining. Historically, they covered 12% of the land's surface, but today their intact habitat covers only 1.4% of the land. As a result of this habitat loss, we expect many of the hotspot endemics to have either become extinct or,because much of the habitat loss is recent,to be threatened with extinction. We used World Conservation Union [ IUCN ] Red Lists to test this expectation. Overall, between one-half and two-thirds of all threatened plants and 57% of all threatened terrestrial vertebrates are hotspot endemics. For birds and mammals, in general, predictions of extinction in the hotspots based on habitat loss match numbers of species independently judged extinct or threatened. In two classes of hotspots the match is not as close. On oceanic islands, habitat loss underestimates extinction because introduced species have driven extinctions beyond those caused by habitat loss on these islands. In large hotspots, conversely, habitat loss overestimates extinction, suggesting scale dependence (this effect is also apparent for plants). For reptiles, amphibians, and plants, many fewer hotspot endemics are considered threatened or extinct than we would expect based on habitat loss. This mismatch is small in temperate hotspots, however, suggesting that many threatened endemic species in the poorly known tropical hotspots have yet to be included on the IUCN Red Lists. We then asked in which hotspots the consequences of further habitat loss (either absolute or given current rates of deforestation) would be most serious. Our results suggest that the Eastern Arc and Coastal Forests of Tanzania-Kenya, Philippines, and Polynesia-Micronesia can least afford to lose more habitat and that, if current deforestation rates continue, the Caribbean, Tropical Andes, Philippines, Mesoamerica, Sundaland, Indo-Burma, Madagascar, and Chocó,Darién,Western Ecuador will lose the most species in the near future. Without urgent conservation intervention, we face mass extinctions in the hotspots. Resumen: Casi la mitad del total de plantas vasculares del mundo y un tercio de los vertebrados terrestres son endémicos en 25 "áreas críticas" para la biodiversidad, cada una de las cuales tiene por lo menos 1500 especies de plantas endémicas. En ninguno de estos sitios permanece más de un tercio de su hábitat prístino. Históricamente, cubrían 12% de la superficie terrestre, pero en la actualidad su hábitat intacto cubre solo 1.4% del terreno. Como resultado de esta pérdida de hábitat esperamos que muchas de las especies endémicas a estos sitios estén extintas o , porque la pérdida de hábitat es reciente , se encuentren amenazadas de extinción.     Passive Restoration in Biodiversity Hotspots: Consequences for an Atlantic Rainforest Lizard Taxocene

    ABSTRACT Long-term conservation in biodiversity hotspots depends on the recovery of communities in secondary forest fragments. In most cases, however, recovery strategies for these areas are based only on passive restoration. It is therefore necessary to determine the efficiency of such strategies. In this study, we assess the efficiency of passive restoration on a 567-ha 28-yr-old fragment of Atlantic Rainforest in Northeastern Brazil. We measured richness, composition, abundance and biomass of a lizard taxocene and also vegetation structure and availability of several microhabitat descriptors in 18 plots of this secondary forest. We then compared them with measures in 29 plots from two neighboring reference sites. Species richness, abundance, biomass and microhabitat descriptors availability inside the secondary fragment did not differ from reference sites. However, composition and vegetation structure showed small differences. Some forest specialist lizards, which should be a focus of conservation efforts in fragmented landscapes of the Atlantic Rainforest, were not found in the fragment and data indicate that this was not due to sampling or a lack of suitable habitat or microhabitat. In the presence of preserved source sites, passive restoration may be a cheap and effective way to recover lizard taxocenes of the Atlantic Rainforest. Some of the species may need to be re-introduced to accelerate the full recovery of original composition of lizard taxocenes in secondary Atlantic Rainforests.     Range size, taxon age and hotspots of neoendemism in the California flora

    Abstract Aim, Sustaining biological diversity requires the protection of the ecological, evolutionary and landscape-level processes that generate it. Here, we identify areas of high neoendemism in a global diversity hotspot, the California flora, using range size data and molecular-based estimates of taxon age. Location, California, USA. Methods, We compiled distribution and range size data for all plant taxa endemic to California and internal transcribed spacer (ITS)-based age estimates for 337 putative neoendemics (15% of the endemic flora). This information was combined to identify areas in the state with high proportions of young and restricted-range taxa. We overlaid the distribution of neoendemic hotspots on maps of currently protected lands and also explored correlations between our diversity measures and climate. Results, The central coast of California, the Sierra Nevada and the San Bernardino Range contained endemics with the most restricted distributions on average, while areas in the Desert and Great Basin provinces found within the state were composed of the youngest neoendemics on average. Diversity measures that took age and range size into account shifted the estimate of highest endemic diversity in the state towards the Desert and Great Basin regions relative to simple counts of endemic species richness. Our diversity measures were poorly correlated with climate and topographic heterogeneity. Main conclusions, Substantial portions of California with high levels of plant neoendemism fall outside of protected lands, indicating that additional action will be needed to preserve the geographic areas apparently associated with high rates of plant diversification. The neoendemic flora of the deserts appears particularly young in our analyses, which may reflect the relatively recent origin of desert environments within the state. [source]


    Challenging Wallacean and Linnean shortfalls: knowledge gradients and conservation planning in a biodiversity hotspot

    ABSTRACT Knowledge about biodiversity remains inadequate because most species living on Earth were still not formally described (the Linnean shortfall) and because geographical distributions of most species are poorly understood and usually contain many gaps (the Wallacean shortfall). In this paper, we developed models to infer the size and placement of geographical ranges of hypothetical non-described species, based on the range size frequency distribution of anurans recently described in the Cerrado Biome, on the level of knowledge (number of inventories) and on surrogates for habitat suitability. The rationale for these models is as follow: (1) the range size frequency distribution of these species should be similar to the range-restricted species, which have been most recently described in the Cerrado Biome; (2) the probability of new discoveries will increase in areas with low biodiversity knowledge, mainly in suitable areas, and (3) assuming range continuity, new species should occupy adjacent cells only if the level of knowledge is low enough to allow the existence of undiscovered species. We ran a model based on the number of inventories only, and two models combining effects of number of inventories and two different estimates of habitat suitability, for a total of 100 replicates each. Finally, we performed a complementary analysis using simulated annealing to solve the set-covering problem for each simulation (i.e. finding the smallest number of cells so that all species are represented at least once), using extents of occurrence of 160 species (131 real anuran species plus 29 new simulated species). The revised reserve system that included information about unknown or poorly sampled taxa significantly shifted northwards, when compared to a system based on currently known species. This main result can be explained by the paucity of biodiversity data in this part of the biome, associated with its relatively high habitat suitability. As a precautionary measure, weighted by the inferred distribution data, the prioritization of a system of reserves in the north part of the biome appears to be defensible. [source]


    Integrating DNA data and traditional taxonomy to streamline biodiversity assessment: an example from edaphic beetles in the Klamath ecoregion, California, USA

    ABSTRACT Conservation and land management decisions may be misguided by inaccurate or misinterpreted knowledge of biodiversity. Non-systematists often lack taxonomic expertise necessary for an accurate assessment of biodiversity. Additionally, there are far too few taxonomists to contribute significantly to the task of identifying species for specimens collected in biodiversity studies. While species level identification is desirable for making informed management decisions concerning biodiversity, little progress has been made to reduce this taxonomic deficiency. Involvement of non-systematists in the identification process could hasten species identification. Incorporation of DNA sequence data has been recognized as one way to enhance biodiversity assessment and species identification. DNA data are now technologically and economically feasible for most scientists to apply in biodiversity studies. However, its use is not widespread and means of its application has not been extensively addressed. This paper illustrates how such data can be used to hasten biodiversity assessment of species using a little-known group of edaphic beetles. Partial mitochondrial cytochrome oxidase I was sequenced for 171 individuals of feather-wing beetles (Coleoptera: Ptiliidae) from the Klamath ecoregion, which is part of a biodiversity hotspot, the California Floristic Province. A phylogram of these data was reconstructed via parsimony and the strict consensus of 28,000 equally parsimonious trees was well resolved except for peripheral nodes. Forty-two voucher specimens were selected for further identification from clades that were associated with many synonymous and non-synonymous nucleotide changes. A ptiliid taxonomic expert identified nine species that corresponded to monophyletic groups. These results allowed for a more accurate assessment of ptiliid species diversity in the Klamath ecoregion. In addition, we found that the number of amino acid changes or percentage nucleotide difference did not associate with species limits. This study demonstrates that the complementary use of taxonomic expertise and molecular data can improve both the speed and the accuracy of species-level biodiversity assessment. We believe this represents a means for non-systematists to collaborate directly with taxonomists in species identification and represents an improvement over methods that rely solely on parataxonomy or sequence data.     Evaluating reserves for species richness and representation in northern California

    ABSTRACT The Klamath-Siskiyou forests of northern California and southern Oregon are recognized as an area of globally outstanding biological distinctiveness. When evaluated at a national or global level, this region is often, necessarily, considered to be uniformly diverse. Due to large variation in biotic and abiotic variables throughout this region, however, it is unlikely that biological diversity is uniformly distributed. Furthermore, land management decisions nearly always occur at spatial scales smaller than this entire region. Therefore, we used field data from a random sampling design to map the distribution of local and regional richness of terrestrial molluscs and salamanders within northern California's portion of the Klamath-Siskiyou region. We also evaluated the protection afforded by reserves established for varying reasons (e.g. for inspiration and recreation for people vs. species conservation) to hotspots of species richness and species representation of these taxa. No existing reserves were created with these taxa in mind, yet it was assumed that reserves established largely around considerations for the northern spotted owl (Strix occidentalis caurina) would afford adequate protection for many lesser-known species. Species of terrestrial molluscs and salamanders share two general features: (1) they have extremely low vagility, and (2) they are often associated with moist, cool microclimates. Existing reserves disproportionately included areas of hotspots of species richness for both taxa, when hotspots included the richest c. 25% of the area, whereas non-reserved lands contained greater than expected areas with lower species richness. However, when a more strict definition of hotspot was used (i.e. the richest c.10% of areas), local hotspots for both taxa were not disproportionately found in reserves. Reserves set aside largely for human aesthetics and recreation and those set aside for biodiversity both contributed to the protection of areas with high (greatest 25%) species richness. Existing biodiversity reserves represented 68% of mollusc species and 73% of salamander species, corresponding to the 99th and 93rd percentiles, respectively, of species representation achieved by simulating a random distribution of the same total area of reservation. Cumulatively, however, reserves set aside for inspiration and biodiversity represented 83% of mollusc species and 91% of salamander species. The existing reserves provide conservation value for terrestrial molluscs and salamanders. This reserve network, however, should not be considered optimal for either taxa. [source]

At a meeting in Zurich in 2004 progress in understanding the evolution of this diversity was reviewed. In this symposium, four papers presenting several of the methods used in this investigation were reported. These papers deal with molecular dating methods, the reconstruction of ancestral habitats, with possible speciation scenarios for the Cape flora, and the importance of the correct sampling strategies.     A pragmatic approach to estimating the distributions and spatial requirements of the medium- to large-sized mammals in the Cape Floristic Region, South Africa

    Conservation planning in the Cape Floristic Region, a recognized world plant diversity hotspot, required systematic information on the estimated distributions and spatial requirements of the medium- to large-sized mammals within each of 102 Broad Habitat Units delineated according to key biophysical parameters. As a consequence of a general lack of data, we derived a pragmatic approach for obtaining estimates of these two parameters. Distribution estimates were based on a combination of a literature survey (with emphasis on early texts) and the ecological requirements of the species. Spatial requirement estimates were derived from a simple spreadsheet model that is based on forage availability estimates and the metabolic requirements of the mammals in question. Our analysis incorporated adaptations of the agriculture-based Large Stock Unit or Animal Unit approach. The predictions of the model were tested by comparing them with actual density data. The outcomes provided realistic estimates of the two parameters. However, they should be considered as testable hypotheses and the concept of adaptive management , or management by hypothesis , must apply.     Integrating highly diverse invertebrates into broad-scale analyses of cross-taxon congruence across the Palaearctic

    Our knowledge on broad-scale patterns of biodiversity, as a basis for biogeographical models and conservation planning, largely rests upon studies on the spatial distribution of vertebrates and plants, neglecting large parts of the world's biodiversity. To reassess the generality of these patterns and better understand spatial diversity distributions of invertebrates, we analyzed patterns of species richness and endemism of a hyperdiverse insect taxon, carabid beetles (ca 11 000 Palaearctic species known), and its cross-taxon congruence with well-studied vertebrates (amphibians, reptiles) and plants across 107,units of the Palaearctic. Based on species accumulation curves, we accounted for completeness of the carabid data by separately examining the western (well-sampled) and eastern (partly less well-sampled) Palaearctic and China (deficient data). For the western Palaearctic, we highlight overall centers of invertebrate, vertebrate and plant diversity. Species richness and endemism of carabids were highly correlated with patterns of especially plant and amphibian diversity across large parts of the Palaearctic. For the well-sampled western Palaearctic, hotspots of diversity integrating invertebrates were located in Italy, Spain and Greece. Only analysis of Chinese provinces yielded low congruence between carabids and plants/vertebrates. However, Chinese carabid diversity is only insufficiently known and China features the highest numbers of annual new descriptions of carabids in the Palaearctic. Even based on the incomplete data, China harbors at least 25% of all Palaearctic carabid species. Our study shows that richness and endemism patterns of highly diverse insects can exhibit high congruence with general large scale patterns of diversity inferred from plants/vertebrates and that hotspots derived from the latter can also include a high diversity of invertebrates. In this regard, China qualifies as an outstanding multi-taxon hotspot of diversity, requiring intense biodiversity research and conservation effort. Our findings extend the limited knowledge on broad-scale invertebrate distributions and allow for a better understanding of diversity patterns across a larger range of the world's biodiversity than usually considered.     Modelling the species richness distribution for French Aphodiidae (Coleoptera, Scarabaeoidea)

    The species richness distribution of the French Aphodiidae was predicted using Generalized Linear Models to relate the number of species to spatial, topographic and climate variables. The entire French territory was studied, divided into 301 0.72×0.36 degree grid squares; the model was developed using 66 grid squares previously identified as well sampled. After eliminating nine outliers, the final model accounted for 74.8% of total deviance with a mean Jackknife predictive error of 10.5%. Three richest areas could be distinguished: the western head (Brittany), southwestern France, and, to a lesser extent, the northeastern region. Sampling effort should now be focused on the western head, where no square was correctly sampled, and on southwestern France, which was recognised as a diversity hotspot, both for Aphodiidae and for Scarabaeidae. The largest fraction of variability (37%) in the number of species was accounted for by the combined effect of the three groups of explanatory variables. After controlling for the effect of significant climate and topographic variables, spatial variables still explain 27% of variation in species richness, suggesting the existence of a spatial pattern in the distribution of species richness (greater diversity in western France) that can not be explained by the environmental variables considered here. We hypothesize that this longitudinal spatial pattern is due to the relevance of a western colonization pathway along the glacial-interglacial cycles, as well as by the barrier effect played by the Alps.     Biodiversity hotspots, centres of endemicity, and the conservation of coral reefs

    Abstract On land, biodiversity hotspots typically arise from concentrations of small-range endemics. For Indo-Pacific corals and reef fishes, however, centres of high species richness and centres of high endemicity are not concordant. Moreover ranges are not, on average, smaller inside the Central Indo-Pacific (CI-P) biodiversity hotspot. The disparity between richness and endemicity arises because corals and reef fishes have strongly skewed range distributions, with many species being very widespread. Consequently, the largest ranges overlap to generate peaks in species richness near the equator and the CI-P biodiversity hotspot, with only minor contributions from endemics. Furthermore, we find no relationship between the number of coral vs. fish endemics at locations throughout the Indo-Pacific, even though total richness of the two groups is strongly correlated. The spatial separation of centres of endemicity and biodiversity hotspots in these taxa calls for a two-pronged management strategy to address conservation needs. [source]


    Comparative analysis of the widespread and conserved PB1-like viruses infecting Pseudomonas aeruginosa

    Summary We examined the genetic diversity of lytic Pseudomonas aeruginosa bacteriophage PB1 and four closely related phages (LBL3, LMA2, 14-1 and SN) isolated throughout Europe. They all encapsulate linear, non-permuted genomes between 64 427 and 66 530 bp within a solid, acid-resistant isometric capsid (diameter: 74 nm) and carry non-flexible, contractile tails of approximately 140 nm. The genomes are organized into at least seven transcriptional blocks, alternating on both strands, and encode between 88 (LBL3) and 95 (LMA2) proteins. Their virion particles are composed of at least 22 different proteins, which were identified using mass spectrometry. Post-translational modifications were suggested for two proteins, and a frameshift hotspot was identified within ORF42, encoding a structural protein. Despite large temporal and spatial separations between phage isolations, very high sequence similarity and limited horizontal gene transfer were found between the individual viruses. These PB1-like viruses constitute a new genus of environmentally very widespread phages within the Myoviridae. [source]


    Patterns of bacterial diversity across a range of Antarctic terrestrial habitats

    Summary Although soil-borne bacteria represent the world's greatest source of biological diversity, it is not well understood whether extreme environmental conditions, such as those found in Antarctic habitats, result in reduced soil-borne microbial diversity. To address this issue, patterns of bacterial diversity were studied in soils sampled along a > 3200 km southern polar transect spanning a gradient of increased climate severity over 27° of latitude. Vegetated and fell-field plots were sampled at the Falkland (51°S), South Georgia (54°S), Signy (60°S) and Anchorage Islands (67°S), while bare frost-sorted soil polygons were examined at Fossil Bluff (71°S), Mars Oasis (72°S), Coal Nunatak (72°S) and the Ellsworth Mountains (78°S). Bacterial 16S rRNA gene sequences were recovered subsequent to direct DNA extraction from soil, polymerase chain reaction amplification and cloning. Although bacterial diversity was observed to decline with increased latitude, habitat-specific patterns appeared to also be important. Namely, a negative relationship was found between bacterial diversity and latitude for fell-field soils, but no such pattern was observed for vegetated sites. The Mars Oasis site, previously identified as a biodiversity hotspot within this region, proved exceptional within the study transect, with unusually high bacterial diversity. In independent analyses, geographical distance and vegetation cover were found to significantly influence bacterial community composition. These results provide insight into the factors shaping the composition of bacterial communities in Antarctic terrestrial habitats and support the notion that bacterial diversity declines with increased climatic severity.     Pursuing community forestry in Liberia

    Abstract While Liberian forests are a biodiversity hotspot and integral to the livelihoods of indigenous communities, 14 years of conflict forestry turned this national asset into a source of economic inequality and corruption in an extreme example of a ,natural resource curse'. Moreover, overharvesting of timber through the conflict period has endangered community livelihoods and raised concerns regarding resource sustainability from international conservation organizations. Since the end of conflict in 2003, the Liberian government has forged international partnerships to create a reformed policy framework balancing commercial, conservation and community (the three Cs) interests. In an effort to contribute to the larger body of work on the role of natural resource management institutions in the creation and fostering of the resource curse, this paper offers a case study of timber in Liberia. We feel that an in-depth understanding of the Liberian case clarifies the challenge of timber as an extractive commodity and how the institutional framework can be shaped to provide a positive contribution to economic development. The discussion focuses on the historical development of Liberian land and forest tenure institutions that lead to poverty, ecological degradation and conflict. Tracing the more recent implementation of the three Cs, this paper analyzes the current conditions of community engagement and outlines critical steps to be taken for Liberia to escape further resource driven cycles of conflict.     Characterization in vivo of bilaterally branching pontocerebellar mossy fibre to Golgi cell inputs in the rat cerebellum

    Abstract Golgi cells regulate the flow of information from mossy fibres to the cerebellar cortex, through a mix of feedback and feedforward inhibitory actions on granule cells. The aim of the current study was to examine mossy fibre input to Golgi cells, in order to assess their impact on switching Golgi cells into feedforward behaviour. In urethane-anaesthetized rats, extracellular recordings were made from Golgi cells in Crus II (n = 18). Spikes were evoked in all Golgi cells by microstimulation within the contralateral hemispheral cortex, via branches of mossy fibres that terminate in both cerebellar hemispheres. The latencies of these responses were very short, consistent with a monosynaptic mossy fibre contact [average onset latency 2.3 ± 0.1 ms (SEM)]. The same stimuli had no measurable effect on spike responses of nearby Purkinje cells (n = 12). Systematic mapping in the contralateral cerebellar hemisphere (Crus Ib, IIa, IIb and the paramedian lobule) usually revealed one low-intensity stimulus ,hotspot' (12,35 ,A) from which short-latency spikes could be evoked in an individual Golgi cell. Microinjections of red and green retrograde tracers (latex beads, ,50,150 nL injection volume) made at the recording site and the stimulation hotspot resulted in double-labelled neurons within the pontine nuclei. Overall, this suggests that subsets of pontine neurons supply mossy fibres that branch to both hemispheres, some of which directly target Golgi cells. Such an arrangement may provide a common feedforward inhibitory link to temporally couple activity on both sides of the cerebellum during behaviour. [source]


    DIVERSIFICATION OF THE AFRICAN GENUS PROTEA (PROTEACEAE) IN THE CAPE BIODIVERSITY HOTSPOT AND BEYOND: EQUAL RATES IN DIFFERENT BIOMES

    The Cape region of South Africa is a hotspot of flowering plant biodiversity. However, the reasons why levels of diversity and endemism are so high remain obscure. Here, we reconstructed phylogenetic relationships among species in the genus Protea, which has its center of species richness and endemism in the Cape, but also extends through tropical Africa as far as Eritrea and Angola. Contrary to previous views, the Cape is identified as the ancestral area for the radiation of the extant lineages: most species in subtropical and tropical Africa are derived from a single invasion of that region. Moreover, diversification rates have been similar within and outside the Cape region. Migration out of the Cape has opened up vast areas, but those lineages have not diversified as extensively at fine spatial scales as lineages in the Cape. Therefore, higher net rates of diversification do not explain the high diversity and endemism of Protea in the Cape. Instead, understanding why the Cape is so diverse requires an explanation for how Cape species are able to diverge and persist at such small spatial scales. [source]


    Identification of a potential "hotspot" DNA region in the RUNX1 gene targeted by mitoxantrone in therapy-related acute myeloid leukemia with t(16;21) translocation

    The translocation t(16;21) involving RUNX1 (AML1) and resulting in the RUNX1-CBFA2T3 fusion is a rare but recurrent abnormality mostly found in therapy-related acute myeloid leukemia (t-AML) associated with agents targeting topoisomerase II (topo II). We characterized, at the genomic level, the t(16;21) translocation in a patient who developed t-AML after treatment of multiple sclerosis with mitoxantrone (MTZ). Long template nested PCR of genomic DNA followed by direct sequencing enabled the localization of RUNX1 and CBFA2T3 (ETO2) breakpoints in introns 5 and 3, respectively. Sequencing of the cDNA with specific primers showed the presence of the expected RUNX1-CBFA2T3 fusion transcript in leukemic cells. The RUNX1 intron 5 breakpoint was located at nucleotide position 24,785. This region contained an ATGCCCCAG nucleotide sequence showing ,90% homology to a "hotspot" DNA region ATGCCCTAG present in intron 6 of PML previously identified in therapy-related acute promyelocytic leukemia cases arising following treatment with MTZ. This study suggests a wider distribution in the human genome, and particularly at genes involved in chromosome translocations observed in t-AML, of DNA regions (hotspot) targeted by specific topo II drugs. © 2008 Wiley-Liss, Inc.     Cretaceous,Tertiary geodynamics: a North Atlantic exercise

    Summary New reconstructions are presented for the Cretaceous,Early Tertiary North Atlantic using a combination of palaeomagnetic, hotspot and magnetic anomaly data. We utilize these reconstructions in an analysis of previously described misfits between the North Atlantic Plate elements at successive intervals during this time period. We are able to achieve reasonable overlap between the hotspot and palaeomagnetic reconstructions between 40 and 95 Ma and thus are able to support the idea that the Indo,Atlantic hotspots are relatively stationary. Small, but systematic discrepancies for this time interval can readily be modelled with a long-term, octopole non-dipole field contribution (G3 = g30/g10 = 0.08). However, hotspot and palaeomagnetic reconstructions for the Early Cretaceous North Atlantic show substantial differences that cannot be explained by constant, non-dipole fields and we favour an explanation for these discrepancies in terms of true polar wander (TPW) triggered by mantle instabilities between 125 and 95 Ma; this constitutes the only identifiable event of significant TPW since the Early Cretaceous. Taken in the context of available geochronological and geological data and seismic tomography from the region, the 95,40 Ma reconstructions and their time-consequent geological products are interpreted in terms of specific conditions of mantle-crust coupling and global plate motions/tectonic activity. Highlights from these reconstructions show uniform NE movement of the coupled North American, Greenland and Eurasian plates from 95 to 80 Ma; a marked cusp in the paths for all three elements at 80 Ma where the three plates simultaneously change direction and follow a uniform NW-directed motion until c. 20 Ma when Eurasia diverges NE, away from the still-NW-moving Greenland and North American elements. Positioning of the Iceland plume beneath the spreading-ridge at 20 Ma may have increased upwelling below the ridge, increased the ridge-push, and caused a NE shift in the absolute direction of Eurasia.     The seismic anomaly beneath Iceland extends down to the mantle transition zone and no deeper

    A 3-D teleseismic tomography image of the upper mantle beneath Iceland of unprecedented resolution reveals a subvertical low wave speed anomaly that is cylindrical in the upper 250 km but tabular below this. Such a morphological transition is expected towards the bottom of a buoyant upwelling. Our observations thus suggest that magmatism at the Iceland hotspot is fed by flow rising from the mantle transition zone. This result contributes to the ongoing debate about whether the upper and lower mantles convect separately or as one. The image also suggests that material flows outwards from Iceland along the Reykjanes Ridge in the upper 200 km, but is blocked in the upper 150 km beneath the Tjornes Fracture Zone. This provides direct observational support for the theory that fracture zones dam lateral flow along ridges. [source]


    Increasing ocean temperatures allow tropical fishes to survive overwinter in temperate waters

    Abstract The southeast coast of Australia is a global hotspot for increasing ocean temperatures due to climate change. The temperate incursion of the East Australian Current (EAC) is increasing, affording increased connectivity with the Great Barrier Reef. The survival of tropically sourced juveniles over the winter is a significant stumbling block to poleward range shifts of marine organisms in this region. Here we examine the dependence of overwintering on winter severity and prewinter recruitment for eight species of juvenile coral reef fishes which are carried into temperate SE Australia (30,37 °S) by the EAC during the austral summer. The probability of persistence was most strongly influenced by average winter temperature and there was no effect of recruitment strength. Long-term (138 years) data indicate that winter water temperatures throughout this region are increasing at a rate above the global average and predictions indicate a further warming of >2 °C by the end of the century. Rising ocean temperatures are resulting in a higher frequency of winter temperatures above survival thresholds. Current warming trajectories predict 100% of winters will be survivable by at least five of the study species as far south as Sydney (34 °S) by 2080. The implications for range expansions of these and other species of coral reef fish are discussed. [source]


    Gene conversion causing human inherited disease: Evidence for involvement of non-B-DNA-forming sequences and recombination-promoting motifs in DNA breakage and repair,

    Abstract A variety of DNA sequence motifs including inverted repeats, minisatellites, and the , recombination hotspot, have been reported in association with gene conversion in human genes causing inherited disease. However, no methodical statistically based analysis has been performed to formalize these observations. We have performed an in silico analysis of the DNA sequence tracts involved in 27 nonoverlapping gene conversion events in 19 different genes reported in the context of inherited disease. We found that gene conversion events tend to occur within (C+G)- and CpG-rich regions and that sequences with the potential to form non-B-DNA structures, and which may be involved in the generation of double-strand breaks that could, in turn, serve to promote gene conversion, occur disproportionately within maximal converted tracts and/or short flanking regions. Maximal converted tracts were also found to be enriched (P<0.01) in a truncated version of the ,-element (a TGGTGG motif), immunoglobulin heavy chain class switch repeats, translin target sites and several novel motifs including (or overlapping) the classical meiotic recombination hotspot, CCTCCCCT. Finally, gene conversions tend to occur in genomic regions that have the potential to fold into stable hairpin conformations. These findings support the concept that recombination-inducing motifs, in association with alternative DNA conformations, can promote recombination in the human genome.     Array-MLPA: comprehensive detection of deletions and duplications and its application to DMD patients,

    Abstract Multiplex ligation-dependent probe amplification (MLPA) is widely used to screen genes of interest for deletions and duplications. Since MLPA is usually based on size-separation of the amplification products, the maximum number of target sequences that can be screened in parallel is usually limited to ,40. We report the design of a robust array-based MLPA format that uses amplification products of essentially uniform size (100,120,bp) and distinguishes between them by virtue of incorporated tag sequences. We were thus able to increase probe complexity to 124, with very uniform product yields and signals that have a low coefficient of variance. The assay designed was used to screen the largest set studied so far (249 patients) of unrelated Duchenne muscular dystrophy (DMD) cases from the Chinese population. In a blind study we correctly assigned 98% of the genotypes and detected rearrangements in 181 cases (73%); i.e., 163 deletions (65%), 13 duplications (5%), and five complex rearrangements (2%). Although this value is significantly higher for Chinese patients than previously reported, it is similar to that found for other populations. The location of the rearrangements (76% in the major deletion hotspot) is also in agreement with other findings. The 96-well flow-through microarray system used in this research provides high-throughput and speed; hybridization can be completed in 5 to 30,minutes. Since array processing and data analysis are fully automated, array-MLPA should be easy to implement in a standard diagnostic laboratory.
